SO I just got Cairo installed on Ubuntu 14.0.4 this week and decided to get Cairo Dock, I have tweaked the settings to make it have an os x feel but I can't seem to get where or how to make all apps or launchers minimise to Cairo instead of Unity's launcher, I want to make Unity's Launcher literally non-existent.

Right now, when I minimise apps and launchers, some minimise to Unity and some to Cairo, I want all apps to minimise to Cairo-dock and to their icons instead of Unity's launcher. Thanks!

I think you're talking about the effect, right? When you minimise the application, the window "disappears" in Unity launcher, is it your problem?

All window effects are managed by your Window Manager (Compiz I guess) and I think the effects will be linked to the taskbar which is used as last. To solve this problem, I think you'll have to disable Unity (but it's not possible to only disable the dock)...

Does running cairo-dock as the session http://glx-dock.org/ww_page.php?p=Cairo-Dock%20Session&lang=en eliminate unity, temporarily to let a user test? I don't have unity (I use xfce and eliminated everything unity asap) so I am not familiar with it.

Unity is a plugin of Compiz. With this Cairo-Dock session, this Unity plugin is not enabled but Compiz is still running. If you try to reuse the Unity/Ubuntu session, Unity plugin will/should be back
